Poland’s top ski jumper Kamil Stoch, a triple Olympic champion, was eighth and countryman Piotr Żyła finished 11th.
Japan's Ryoyu Kobayashi won Tuesday's competition, ahead of Germany’s Markus Eisenbichler.
Kobayashi, who also won the first leg of the Four Hills series, increased his tournament lead, while also extending his lead of this season’s World Cup standings.
Poland’s Kubacki was third halfway through the tournament.
The Pole finished fifth in the opening event of the Four Hills Tournament in Oberstdorf, Germany, on Sunday.
The Four Hills Tournament, which is part of the ski-jumping World Cup circuit, features a series of four competitions taking place in Germany and Austria every year.
The next stop after Oberstdorf is Austria’s Innsbruck, where the world's top ski jumpers are scheduled to compete on Friday.
The series will conclude with an event in Austria’s Bischofshofen on Sunday.
Poland’s Stoch won last season’s Four Hills Tournament and also triumphed at the 2016/2017 tournament, ahead of teammate Żyła and another Pole, Maciej Kot, in fourth place.
Polish ski jumpers in November won a World Cup team competition in Wisła, southern Poland.
